Hello. I am running Windows 8 with the latest classic shell installed. (4.0.4) and I have the "Skip metro start screen" option checked but at every login the the screen still appears and does not take me directly to the desktop. How can I troubleshoot this?

Download the Classic Shell Utility from here: http://www.classicshell.net/downloads/
Run it and send me the log file.

I couldn't find a way to attach the logs to a PM so I uploaded them with the Media Fire thing and called it Classic Shell Metro Screen

Hm, I don't see anything suspicious. Let's try this:
Open Regedit and go to HKCU\Software\IvoSoft\ClassicStartMenu\Settings
Create a new DWORD named LogStartup
Restart and log in
Go to the folder %APPDATA%\ClassicShell and look for a file named StartupLog.txt
Attach it here

Didn't work the first time, then realized I a had to give the LogStartup a value of 1 ;)

Looks like it is failing to go to the desktop. Something must be blocking it.

Try this:
Create a new DWORD value in HKCU\Software\IvoSoft\ClassicStartMenu\Settings named "SkipMetroCount"
Set it to a hex value FFFFFFF0
See if that changes things

I tried that but still the metro screen is coming up at login.

I don't know then. Something is preventing the desktop from showing up. Have you disabled UAC?

Yes, I have UAC disabled.
On my previous system I had UAC disabled as well and didn't have this problem.

I don't know what might be causing your problem. The menu is literally simulating pressing Win+D. If that doesn't work then something must be blocking the desktop.
