I upgraded Windows 10 to v1607 yesterday. I had a problem not being able to create new user accounts which I solved by copying the default user profile from the 1607 ISO file.
I can now create new user accounts but Classic Shell is not displaying all of the Windows Apps in the new account. The Apps work fine from the Windows Start Menu. How do you reset or configure Classic Shell to find display all the Apps?

Press Win+R keys together to open the Run dialog. Type:
shell:AppsFolder
and press Enter. Are your Windows apps listed in this folder?
Is this a Standard user account or an Administrator user account?

I'm using a local Admin account. I do see all the apps. I just left the PC alone for an hour after logging on to the new account for the first time and the Classic Shell menu has now been populated with all the apps. I don't know why it was so slow but it seems fine now.
