To help us troubleshoot your issue, please tell us what exactly do you mean 'incompatible with Classic Shell'? Which part of Classic Shell - the Start Menu, Explorer addons or IE addons? How are you 'disabling Classic Shell'?
If the Classic Explorer component is causing issue for a particular program, you can either: 1. Make sure that the Explorer enhancements for overlay icon and file operation are enabled only for Explorer. 2. Whitelist or blacklist apps in the Registry using the EXE/process name. You can enable or disable Classic Explorer for individual processes using the 2 registry settings "ProcessWhiteList" and "ProcessBlackList". See the Help file for more details on where to add these values. If you add Ipswitch WS_FTP's EXE to the blacklist, Classic Explorer component will not load for that app at all so there will be no issues.
