Classic Shell's backup function should backup pinned menu items.

The Backup button is only meant to backup settings. But you can easily back up pinned menu items yourself.

Open C:\Users\<your user name>\AppData\Roaming\Microsoft\Windows\Start Menu
or
C:\Users\<your user name>\AppData\Roaming\ClassicShell\Pinned

and copy the shortcuts you want. Later you can just paste the shortcuts to restore them.

But menu items's order will be lost.

Start8 write them all in registry, so I think Classic Shell can do it too.

[HKEY_CURRENT_USER\Software\Stardock\Start8\Start8.ini\Pinned]
"C:\\Users\\Administrator\\AppData\\Roaming\\Microsoft\\Internet Explorer\\Quick Launch\\User Pinned\\StartMenu\\Framework.lnk"="0"
"C:\\Users\\Administrator\\AppData\\Roaming\\Microsoft\\Internet Explorer\\Quick Launch\\User Pinned\\StartMenu\\ChromePortable.lnk"="1"
"C:\\Users\\Administrator\\AppData\\Roaming\\Microsoft\\Internet Explorer\\Quick Launch\\User Pinned\\StartMenu\\TheWorld.lnk"="2"
"C:\\Users\\Administrator\\AppData\\Roaming\\Microsoft\\Internet Explorer\\Quick Launch\\User Pinned\\StartMenu\\TdxW.lnk"="3"
...

Then simply backup the menu order from the Registry by exporting this registry key
HKEY_CURRENT_USER\Software\IvoSoft\ClassicStartMenu\Order

You can backup the sort order of the whole menu that way instead of only pinned programs.

Note that the sort order is a hash of the full folder path so if the folder paths change, the sort order won't be applied.

So, in consideration of ticket: viewtopic.php?p=763#p763,

the better way is using registry backup + "C:\Users\<your user name>\AppData\Roaming\ClassicShell\Pinned".

XML backup function may lost something.

XML backup backs up only the \Settings branch in the Registry, not the menu sort order.

Why do you not like the default directory for the pinned items?

You can use a junction to move the folder anywhere you wish, including on another drive.
Also if you reinstall the OS then the chances are the software will probably be different or installed in a different place, and your pinned shortcuts may not work.
