On Windows 2012 R2 the Windows context menu is not hidden with custom button: when right clicking ON the custom button I get the Classic shell start menu. When clicking on the left of the custom button I still get the Windows context menu. Can't find a GPO or setting to hide this behaviour, looks like a bug.

Are you using the default Windows Server 2012 R2 button or a custom/replaced button? Does your button image have transparent pixels where you might be right-clicking?

Yes it does have a transparent pixel area.

Then the Windows context menu will show if you right click in the transparent pixel area. That's how it is currently.

This is a feature not a bug, if you want to suppress the behavior open the image in an editor, and add a .1% tint to the entire image. It shouldn't be a noticeable color shift while using, and will suppress this behavior
