Is there a setting so when you hover over programs to be an example that you have to click for the menu to fly out? I didn't see one anywhere, but he problem is it covers the right side menu and it hides buttons that I'd like to use.

I'm not sure exactly what you are asking, but feels like you want to disable the menu expanding when you hover over them. That's easy. Increase the "Menu delay" setting in the General Behavior tab to some large number, like 30000 (30 seconds). This will effectively disable the hover behavior.
