I am trying to decide if i want to try and keep Classic Shell on my system. Does the program have a facility to save your settings as they were before changing any of them? If I decide to uninstall I want my desktop settings as they were before installation of the app.

When you uninstall Classic Shell its settings will remain in the registry in case you want to install it again.
However those settings will not affect any other program.

What i mean to say is that I assume the program changes some Windows registry settings to say bypass the cover screen. If it doesn't change any registry settings then when I uninstall my windows 8 desktop will go back to function as it was before. However if it does change Wnodws registry or group policy then how will a revert work?

It doesn't change any Windows settings. All of its features are done by code. When you uninstall the code you will revert to the old behavior.
