I am using Classic Shell 4.1.0 and I would like to know is there is a way to stop every program that I run from being pinned to the start menu. I Disabled the Pin Shell Extension but that did not seem to solve the problem and that option seems to be re-enabled again when ever I restart the computer. Please advise...

It does not get pinned, it appears in what is known as the Recent/Frequent list which is automatically built based on how frequently/recently you use the app. Right click the Start button -> Settings. In the search box, type: Recent and turn off the list by setting it to "Don't Show". Then you can manually pin apps.
