For some reason both the All Users programs AND my personal Users programs are being shown in the start menu. I poked at the settings and couldn't find why this is happening. In Customize Start Menu it only shows the second one.

This might happen if you have modified the system settings for the location of the Programs folder, so it is not directly inside the Start Menu folder.

They seem to both be in their proper start menu folders the one appearing with the updater is in C:\ProgramData\Microsoft\Windows\Start Menu, which is also where it is located on my second computer which does not have this issue. What I don't understand is why one is appearing up in the pinned programs group with the updater. If the programs folders are in the same locations on two computers, but one is showing duplicates in the start menu, would that not imply a problem with the start menu program itself?

The folders are not the problem. The system settings that specify where the folders are may be the problem.
Basically the start menu asks the OS "Hey, mighty OS, please tell me where are the two Programs folders". Then it shows the combined contents of both folders in the Programs menu. If any of those two folders exists in the main menu, they are removed. In your case looks like the OS doesn't report C:\ProgramData\Microsoft\Windows\Start Menu\Programs as being the official common start menu folder. Maybe the admin has moved it to some other location, like a shared network drive.

Hrmmm... it is my own computer but I don't know what or how I tripped it up. I guess I'll have to look up the registry entries or something to verify things are pointing to the right folders.
