I had the same problem, only since 4.0.2 CS seems to "stick" in the bottom left corner (I already had hot corners off, start menu replacement etc all checked).

Installed 4.0.2, which seems to be more stable with Windows 8.1, incl. starting at boot (4.0 and 4.0.1 for some reason didn't start properly and refused to show up on the taskbar, only after starting up explicetly). Could try a VM... ? EDIT: looks like it's only available as update and even worse you''ll loose all apps and settings. Don't want to spend a full day on installing all the junk.

AFAIK, the new start-button on the desktop will always be there. So the developer(s ?) of Classic Shell will have to figure out a way to intercept a click on the icon and show the "old" menu instead of the start screen. However, it's not that different (I guess) from what it's done in Vist...
