if the desktop is heavily used, the nav pane gets very long and a pain. Is there a possibility of an option to put desktop folders as sub items of the desktop? (meaning, the same as how subfolders of C: appear under C: and are not added at the end of the tree)

Doesn't really help - a user may want to enjoy flexibility and show both options. For example normally shutdown-and-update , but if in a hurry, shutdown-without-updating . If a user has gone as far as to customise the menu contents, it might help to give that as an option for completeness as well.
