When the Taskbar is at the bottom, the touchpad notification moves as the Notification Area becomes populated, however, at no time does the notification obscure the Notification Area. Hahahahahahahahahaha.... The Taskbar is still on the left. ...I can't get it to screw up at all, now. Not much point going on if the symptoms will not harden enough to be repeatable. Nonetheless, I will now move the Taskbar to the bottom and try several boots.

I'll do your suggested testing in a few minutes. Are the icons missing, but still take a spot in the notification area? It was not clear from your screenshot. Howdy, Test results: De-installed Classic Shell. Booted 10 times. Notification Area fidelity: 100%. Installed Classic Shell. Hey, May I make a suggestion? I run Win7, and I don't have those damned Libraries, but I have a hierarchical Start Menu (so no scrolling). You have switched to a Start Menu that's as capable as the XP Start Menu, so why don't you put application launchers into categories and implement the start menu...
